Hello dear friend from Lithuania,
to be honest, the last 5.3.x release (5.3.23) is dated on 21 Aug 2020 - that was the very end of the support for ILIAS 5.3: nearly 12 month ago.
So your current code version is aged 30 months now! Wow.
To choose ILIAS 5.4 as a next update target is ok, but you should strongly consider to upgrade to ILIAS 6 afterwards. Even support for ILIAS 5.4 will end on this years end, see: https://docu.ilias.de/goto.php?target=wiki_1357_Release_5.4.
As I can see actually at your site https://adl.kam.lt, your production still runs 5.3.13 - so your admin's experience was made in a test environment obviously.
I would propose to take these steps in moving forward from 5.3.13 (in your test environment):
Always flush your instance' global cache immediately after checking out some new code before performing any update action.
Sometimes I had errors like yours due to old content in cache after checking out a new version.
But that's just a guess in behalf of your error messages...
And again: consider to upgrade to ILIAS 6 soon!
Keep the required PHP-Version(s) for ILIAS 6 in mind and flush your cache!
Good luck.
Sincerly yours,
Uwe.

- checkout and update to latest 5.4.x (= 5.4.22), dated on 14 May 2021
